The Swans leap-frogged Southend and went top of the League One table following this victory at Roots Hall.
Lee Trundle - who turned in a sublime individual performance - put the visitors ahead with a rifled left-foot shot after a flick on from Owain Tudur-Jones.
Trundle then saw his shot from a tight angle saved by Shrimpers goalkeeper Matt Griemink, but strike partner Adebayo Akinfenwa was on hand to slam home the rebound.
Freddy Eastwood volleyed home late on from Kevin Maher's corner to give Southend hope, but Swansea held out to claim top spot in League One.
