The Swans saw their automatic promotion hopes take a blow after a disappointing defeat at Turf Moor.
Chris Eagles missed an early chance for the home side before Swansea began to take control; Darren Pratley and Scott Sinclair both seeing efforts come back off the woodwork.
On-loan Fabio Borini fired wide just before the break but the Chelsea man was on hand to give the visitors the lead on 53 minutes as he sprung the offside trap and kept his composure to slot past Brian Jensen.
The Swans were caught cold just two minutes later though when Eagles' strike flicked off the head of Ashley Williams and into the net.
Brendan Rodgers then introduced both Tamas Priskin and Luke Moore as the Welsh side went in search of victory, but they were stunned when Burnley snatched all three points late on.
Angel Rangel was adjudged to have fouled Jay Rodriguez inside the box, and Eagles stepped up yo beat Dorus de Vries from the spot.
The result saw Swansea slip five points behind second-placed Cardiff with four games remaining, however the season ultimately ended in ecstasy as Rodgers' side were promoted to the Barclays Premier League.
